Classification of Workers: Boss Took Taxes Out All Year but then Hands Me a 1099

My question involves independent contractors in the state of: TN
I recently moved back to a small town. I have always been paid as an employee before. I got a job making minimum wage as an administrative assistant. The owner/boss told me the hours, what my duties were, dress code, gave me a desk and computer. I told her the first day that I was hired that I needed to fill out a W-4 form and I had my identification to do so. She told me we would get together to fill out the form. She then asked me how much I wanted her to take out. I am a single mother so I said the max. I even got an email from her accountant saying what my base pay would be and exactly how much the taxes were for each (state, federal, and SS). I started in March. So in January she lays a 1099 on my desk. I told her that wasn't the right form. We argued a bit and I temporarily dropped it due to the fact that I wasn't exactly sure. I did my research and brought it to her attention. I paid around $1000 dollars in taxes. She then brought me a check (for the wrongful taxes she took out) in March for $500 and said that she had to pay 1/2 of SS taxes. So I lost money on my income tax, I ended up making less than minimum wage, and I lost $500 of the taxes she wrongfully took out. On top of that...The $500 check she gave me for her mistake (which was only half), she counted it as income and taxed me on that also. Can someone please give me a little advice? I have never seen such.
